machine is off 1 cm in the z - axis when drilling. I.e. the drill is 1cm higher than it should be on z - axis.
Are you doing a toolchange within the same program?
There are separate tool Z length offsets which can be activated per tool. These add onto the main workpiece offset which sets the X,Y and Z work positions.

The diameter of tool makes no difference to the machine.

Say tool 1 is short, it's tool offset would be 0.000
Tool 2 is longer and it's tool offset might be +5.650 (nb, I may have the sign the wrong way round but you can set the second tool by activating it, jogging and touching on the surface and clicking the datum button in the Tooling Data window)
